No, science is not handwaving, but neither has it uncovered the origin of the universe, but only gives us a good hypothesis, and to say more is handwaving.

I'm not looking to live under priests or sharia law myself, but I am only pointing out that they do still enjoy a little ground of philosophical respectability on the God question, in that we are not able to refute it as conclusively as, say, the idea that the earth is flat.

Yes, but science is not saying "There is no god." It's saying "there is no evidence for a god." That's all. It just says: "here is what we know, the rest is speculation, and trying to pin it on the feet of a magic skyman is inappropriate."

And so long as science is unable to say that (which, I'm afraid, is forever, right?), we will always have to deal with these sectarians, along with the fact that the vast majority of people fall under the sway of these sectarians. Not only must we give them some place under our Constitution, we have to worry about not having to beg them to respect us and let us be. They have the power hand.

The origin of the universe is actually really irrelevant to science. Seriously. Science is not looking to explain Why, only How. Why is irrelevant.
